One of the major reasons nails pop is because of temperature changes. Expansion and contraction can cause a nail to pop and lift the shingles. Other causes of nail pops could be the shingles were not tightly nailed when the roof was installed or lack of attic ventilation. If your nails are popping there is a chance that when the wind blows you could lose a shingle.
